Where 9:3:3:1 comes from

It is simply 3:1 multiplied by 3:1. Each gene independently gives three-quarters dominant and one-quarter recessive, so both dominant is ¾ × ¾ = 9/16. Independent assortment only holds when the genes sit on different chromosomes, or far enough apart on the same one — linked genes break the ratio, which is how genetic mapping began.
